Cleaning up old exchange on a DC

I was cleaning up a DC after having to seize FSMO roles. In the process of the cleanup I found there use to be an old certificate server on the network and an old exchange server on the network. Both were not properly removed. I cleaned up the certificate server setting but I'm not sure how to properly clear out the what is left of the exchange server. I was tempted to just delete everything in the AD sites and Services listed under Microsoft Exchange but I worry that will break something especially with our office 365 hosted exchange server.  

The server is 2008 R2. We also get prompting in outlook about bad certificates for the server but the name on the certificate is the old exchange server and the hosted exchange. 

Can I just delete Microsoft Exchange under Services? What about the subfolder "Sheppard Motors Exchange?"
